Amphioxus (or Lancelet) is a promising animal model in evolutionary understanding of organ development from a view of invertebrate-vertebrate transition. Unfortunately, current amphioxus genomes are not good enough to support reliable -omics research, in particular, help representing high quality transcriptome. Here, we constructed an integrative transcript library for Branchiostoma floridae in basis of heterogeneous RNA-seq datasets, including multiple transcriptomes determined at serial development stages using the next-generation sequencing (NGS) and a full-length cDNA library determined by the third-generation sequencing (TGS). This integrative library was tested to outperform amphioxus genome in reference-based transcriptome assembly, as well as the de novo solution. Therefore, the integrative transcript library can be an alternative and complementary solution to the genome in large scale -omics studies. It will be particularly useful for systematic and dynamic exploration of gene behavior.
